Historically, the agency has been hugely unpopular, and when agents weren't evil, they were buffoons. The first positive depiction I can think of was in Twin Peaks, and Agent Cooper was still a little weird. Mulder and Scully were heros, but because they were fighting for truth within a corrupt agency. This is the first squeaky clean FBI either ever, or in a really, really long time.
